Will the abortion pills harm the fetus if the pregnancy continues?

Mifepristone has not been shown to have any negative effects on the fetus. Misoprostol however might affect the development of the fetus. This is extremely rare, is not well documented, and only affects pregnancies that came into contact with misoprostol in the first 12 weeks of pregnancy. In the case of a continuing pregnancy after using misoprostol, the pills can be repeated or the pregnancy can be ended with a surgical/procedural abortion. The development of the fetus can be monitored by periodic ultrasounds.
